Did you make sure to change the phase encoding direction appropriately for the one that is appearing misaligned?

We are experiencing a problem in what seems to be the OneStepResampling
The warping of the scout (Sbref) in one Phase direction leads to very good EPI - T1 coregistration however the warping of the scout in the other direction leads to a very misaligned EPI-T1
The same B0 field is being used for the entire series
Has anyone seen this?
