By native surface do you mean a native mesh or a standard mesh in native volume
space. If it is the latter (and that's what you should want in my opinion) you
need only to display it on the 32k MSMAll aligned surface in the native volume
space, e.g.:
${StudyFolder}/${Subject}/T1w/fsaverage_LR32k/${Subject}.L.midthickness_MSMAll.32k_fs_LR.surf.gii.
You could use such a surface directly in tractography.
