HCPers: I am trying to understand, in detail, all the HCP pipeline transformations and what order they are applied to all files. Besides the paper, are there any more detailed references, diagrams, flowcharts, etc. describing the transformations? My intent to is be able to interrupt the pipeline at any point and modify it for my own purposes or grab files at particular stages to import into my own Matlab processing for EEG source imaging. I am particularly interested in which transforms are linear (6 parameter affine) vs. non-linear/warping.
