Hi Veena,
Please direct inquiries/questions to the HCP-Users list.

There is a bug in the TaskfMRILevel1 script such that it currently expects an
F-test (.fts) to be conducted. I’ve fixed that in our dev version, but the
easiest thing for you to do is probably to just add an F-test to your Level1
design (which you are then free to ignore).

cheers,
-MH

Subject: task fMRI analysis on locally collected connectome style data

Hello, Michael, I am trying to modify and use the task fMRI script to
connectome data collected in our study. It's a simple motor task with 3 blocks
of tap and 4 blocks of rest.

Following the instructions here
https://github.com/Washington-University/Pipelines/wiki/v3.4.0-Release-Notes,-Installation,-and-Usage

I modified the the TaskfMRIAnalysisBatch.sh script to change locations for the
StudyFolder, Subjlist, and EnvironmentScript variables.

I created a .fsf file using FSL and placed it in
<StudyFolder>/$subj/MNINonLinear/Results/tfMRI_MOTOR_AP/tfMRI_Motor_AP_hp200_s4_level1.fsf

I have also checked that the num volumes in the .fsf file is correct and placed
a EV file in the Results sub-directory

I am doing only level1 analysis, so I commented out the level2 task lines-

                                 #for LevelTwoTask in $LevelTwoTaskList ; do
#echo " ${LevelTwoTask}"

However, when I run the TaskfMRIAnalysisBtach.sh script it gives me an error. I
have attached both the output file and the error file generated during this
attempt. The error is

--fcon: Missing non-optional argument!
try: film_gls --help

Please could you let me know what the error is indicating? I have been trying
to troubleshoot without success!

thank you,
Veena
