Some physiological noise is regressed out through the ICA+FIX cleanup (where it is part of the noise components). What is not regressed out is the global physiological noise, e.g. related to respiration. We are indeed working on a method for doing this in a data-driven (as opposed to using the imperfect and incomplete physiological measures), but it is not yet ready for public consumption yet.
