For MNI space ROIs you use the --xfm=${StudyFolder}/${Subject}/MNINonLinear/xfms/standard2acpc_dc.nii.gz and --invxfm=${StudyFolder}/${Subject}/MNINonLinear/xfms/acpc_dc2standard.nii.gz flags in probtrackx.
