For specifically wb_command, there is online documentation, though it is just another representation of the various help information you can get from running wb_command:
https://www.humanconnectome.org/software/workbench-command If you are referring to the HCP Course, trying to cover all of the things wb_command can do would take too long, and get longer every year (and the HCP Pipelines are largely there so you don't need to know as many commands - there are some generic commands that have similar versions for different file types, and a bunch of oddball, specific use case commands). This is why the course basically only covers how to list the commands and get their usage information. We could add how to use the wb_shortcuts function to search for words in the help information of wb_command for the next course, if it isn't already there. Even for a reference manual, substantial effort and length would be required to go into more detail of wb_command than exists in the help info built into workbench. If you have suggestions for improvements to the help text of any command, feel free to suggest it (github may be the best place to post such an issue, but feel free to use a different method of contact if you prefer, such as https://www.humanconnectome.org/contact-us ). If you have an idea for a better way to present the capabilities of wb_command, feel free to suggest that too (which probably shouldn't be a github issue, unless it is about formatting or organization of the wb_command help output). I'll let others answer as to the documentation of other parts of the HCP project.
