If you use CMake to build HDF5 instead of AutoTools then the source directories 
are NOT touched at all. Assuming you use a different build directory.

wget http://www.hdfgroup.org/ftp/HDF5/current/src/hdf5-1.8.8.tar.bz2
tar xjvf hdf5-1.8.8.tar.bz2
mkdir hdf5-build
cd hdf5-build
cmake ../

Batters choice. CMake or AutoTools.
