I am sure I did not mistype the IP address of the policy server. I have
followed your steps for starting over but I received the same issue. I even
went as far as reimaging the Windows 2008R2, installing Cygwin (as well as the
prerequisites), and performing the installation and bootstrapping of Cfengine
again. I still received the same error.
cygwin warning:
MS-DOS style path detected: /var/cfengine\inputs
Preferred POSIX equivalent is: /var/cfengine/inputs
CYGWIN environment variable option "nodosfilewarning" turns off this warning.

The Cfengine client still grabbed all the cf files from the policy servers
masterfiles folder, but the bootstrapping failed.

Hi Jerome,
Could you have mis-typed or used an incorrect ip address for your
policy-server? You might consider to start over again after an erroneous
bootstrap (NB: the following procedure wipes out everything, you should set
aside your policy and integrate it after the bootstrap if you wish to follow
these steps):
killall cf-execd cf-serverd cf-monoitord cf-hub
rm -rf /var/cfengine/inputs/*
rm -f /var/cfengine/policy_̇server.dat
/var/cfengine/bin/cf-agent --bootstrap --policy-server 123.456.789.123
