I haven't done it yet, as I'm still doing some testing with 3.2.0 before I start bringing systems up with the new version. But right now I have an installer script which just copies failsafe.cf to the machine, installs the rpm, and runs cf-agent. That first failsafe.cf knows how to pull down the current failsafe.cf (and other configs) from my more structured config repo in /opt/cfconf. My plan for using the bootstrap functionality was just to move the exact same failsafe.cf to /var/cfengine/masterfiles/failsafe.cf on the masters, and to have that be the only thing stored in masterfiles. And by "move" I probably mean "symlink to /var/cfengine/inputs/", assuming that works ok.
