I usually have two directories, sys.workdir/masterfiles and sys.workdir/sitefiles. Masterfiles contains only inputs because the bootstrap process expects to find them there. Sitefiles contains non-cfengine files like other service configuration files.
Sys.workdir/modules contains modules that get called from classes promises. You can also but put modules for commands promises too. All of the contents of these directories are contained in some form of version control.
