I still need to add server-edit to kill-buffer-hook. I have some version
of 25 on another laptop and will try it there.

This explains everything: since version 25.1, Emacs no longer asks
this question in your scenario. So just upgrading to a newer version
will solve your problem. The current versions is 26.1 with 26.2
scheduled to be released in a couple of weeks.
