I have noticed these messages but it always worked so I just ignored them. But
this issue intrigued me, so I looked into it. I have managed to compile my
channel within `guix shell guix guile`. Inside this shell I am able to simply
run `find -name '*.scm' | xargs guild compile -L.`. After that this message
disappears.

That will compile it against guix version 1.5.0. You can use current guix with:
  $ guix shell -e '((@ (gnu packages package-management) current-guix))' guile

Again... It might not be the best way, but it seems to work.

Hope it helps,
Karel
