We are working on CMS 6.05.01, repository 1.2.13 and oracle jdbc as backend for 
the repository.

Try setting the container-encoding to ISO-8859-1 in the web.xml of the
CMS. This is a bug where tomcat does not seem to respect the provided
encoding, and treats everything as ISO-8859-1, which leads to characters
getting encoded twice.
