OK, I think we've found the cause of this. As a workaround for now, see if you can keep your mod directories to be 6 folders deep or less.

When they asked us coders to try hammer we also found that we had the same problem. After a while spent examining this problem by comparing the output of Filemon from our mode and another working configuration, I noticed that Steam was enumerating through all of the .svn folders in our mod folders even though they are marked as hidden. After I deleted the .svn folders Hammer loaded our mod configuration without any problems. I don't know if this is a result of the latest steam update but as far as I can see we haven't added many more folders to the mod since that update, so this seems a likely candidate for a regression bug. Surely Steam should be able to handle large numbers of files and folders within a mod folder so this current limitation cannot be right.
