That really sucks but there's probably not much we can do to help you as this list is only for Half-Life modding. Here's some simple troubleshooting you could perform though:
1) Disable any Antivirus software temporarily and try to run again. 2) Reinstall Civilisation V and the SDK (may require you to re-download them both from Steam). Ensure they are both completely update to date, so run Civilisation V once before you run the SDK. Hope you get it working!
