My server is a P4 3.0GHz C, I have HT enabled, and the OS is w2k3 standard edition. I run three instances of srcds.exe on it, with two of those assigned to CPU 0 and the third plus any other processes I need to run (like psychostats log parsing) assigned to CPU 1 (I use firedaemon to run each as a service and can assign CPU affinity that way). I have had *zero* problems running all three srcds servers full on that box. In fact, I don't think I'd be able to have three full 24 player servers on that box without the OS seeing dual cpu's, logical processors or not.

For Win2k3 I think you can just leave it turned on. When having a processor with HT you do not have 1 physical and 1 logical processor as far as Win2k3 concerns. Win2k3 sees two logical processors. Win2k3 assumes them to be 2 physical processors and uses them as such. I assume that HLDS/SRCDS just runs one thread at a time. Still, let us say that the OS wants to run a thread at the same time?
