When time restarted last time, Gordon wasn't outside the old Black Mesa tram where he went into the portal, he was somewhere else. This is more of a suggestion that time slowed to a halt for those two individuals only, and the rest of the people were fine. So technically, Alyx could have had the G-Man talking to her as well, in the next split-second of time.
