One thing you might try is rerunning the update tool with the -verify_all option to ensure that all your files are intact.

What's going on? I ran the update and my server now reports:
"Your server is out of date and will not be listed on the master server until you restart. Do you wish to shutdown now?"
HLDSupdatetool -command version reports:
