Well, Hard drive doesn't matter unless you don't have a lot of ram, hard
disk swapping could cause this but mostly you would see this on client
computers not on servers unless you had a lot of other process running and
not enough memory for everything (thus the need to use HD for ram).

You say you have a 100Mbit connection, is this bursted or fully dedicated?
if all of the servers on the same switch are sharing that 100Mbit pipe, then
you can get lag because of packet delay.

I would run one of the servers with bots and passworded so noone can play
but it still hits the cpu and ram hard and leave the other one standard for
one day (regualr players), see if the lag away on the second populated
server, if so then it is a problem with your bandwidth, if not then it is a
problem with not enough ram, too many processes, etc... at least this way
you can take bandwdith out of the equation
