Install and update a new install of srcds. Now write-protect all the .bsp files. (maybe do this after the next patch ...) Md5sum ALL the .bsp files. Now that you have a baseline, run the server till someone get the error. (ok IF someone gets the error) If they never get the error, then you know it's some sort of software problem. If they do, then you have discovered a hardware problem.
I am sort of doubful of a problem with the hldsupdatetool, as I use it on both platforms (actually I use it on FreeBSD as well) and I don't have this problem except with bad hardware.
