Rian, Sounds like a firewall issue on your client's end or on the servers's end. Try sending the rcon commands from another client location. If it still fails, I'd say your server's firewall is likely blocking the rcon TCP port from receiving incoming data. You may also try totally disabling Windows 2008 firewall on the server long enough to test this theory.

Got a WIN 2008 R2 Box running 1 SRCDS. It works fine, client can play performance is great. But there is one issue. RCON Commands seem to get delayed our just not received at all by the server. Also if i try to RCON from something like HLSW, it can't connect at all. This one has me stumped.
