Mike, regarding FoF servers. I run both FoF and TF2 and have not seen anything you mentioned about the TF2 update somehow messing-up my FoF servers. I am hosting on Debian (Linux) however, not Windows.
You don't have any common directories shared between the two type of game-servers somehow? If they are in different install directories, there really should not be a way for an update on one to corrupt something on the other.
