Grab the HLDS Update Tool for linux here:
http://www.steampowered.com/download/hldsupdatetool.bin

run the HLDSupdatetool for linux with
-command update -game "Counter-Strike Source" -installdir
/somewhere/different/to/hlds/for/srcds/ -username [EMAIL PROTECTED]
-password passwordhere

That worked for me in windows.  ie:

HLDSUpdateTool.exe -command update -game "Counter-Strike Source"
-installdir C:\HL2Server -username [EMAIL PROTECTED] -password
wouldn'tyouliketoknow=P

Should be the same for linux, 'cept the install directory will be
somewhat different, and you'll need the right permissions and soforth
(and the directories existing helps).

I believe the whole process for 1.6 is documented at www.hlds101.com in
a somewhat incomplete manner, though there's enough there to get you
going (Source works the same way for the install part)
