basic troubleshooting steps...remove all plugins and try it for a while. I know it'll make server life tough while doing so, but that's how you track stuff down. Strip it down to barebones and then if it behaves fine, add things back one by one until you find out what's causing it.
Ok but, from mani's site : "Fixed linux server crash when player is slayed in certain circumstances." I think it may be that.
