If you have to access to, install and run iptraf. I had issues on my TF2 server where it would randomly start lagging and doing the whole No Steam Logon bit, after some investigating I found via iptraf a rather large amount of UDP traffic aimed at my server's port from a single IP that was not connected to the server. The kicker is the actual traffic never exceeded 4mb/s. Once I blocked that IP address with iptables the problem went away.
Just one possible thing to check for.
