You can ignore that assert, its side effect is causing a piece of the code to 
limit itself to using 1 cpu but in the dedicated server that isn't a problem 
(because its only single threaded). This message is unexpected:
PF_MessageEnd_I:  Unknown User Msg 127
and suggests a plugin or the like. Try a clean install with no config file 
changes either to see if the helps, if not contact me offlist so I can get ssh 
access to your machine to dig further.

Sys_InitializeGameDLL called twice, skipping second call

... and here hangs .. no error message .. no input command accepted .. no 
nothing - just hangs! 

before running, I have exported:
export CPU_MHZ=3000
export USER_MHZ=3000
export MHZ=3000
(they are 2 x xeon quad @ 3ghz) 

this is clean server (nothing added, not even metamod - it's a clean downloaded 
server with hlds update tool)
NOTE: this works with old engine 4883 !!!
