-replay is in the startu line as a switch. No plugins will be manipulating the player count whatsoever. I don't have reserved slots running at all.
The issue appears to have resolved itself when the player that wasn't being report through query disconnected. He showed in the server in rcon status, and ingame but just wasn't reporting to the server query. Odd... but all is good now.
