I use flowplayer with a wordpress plugin - the html it generates looks like: <a id="wpfp_6b839f3e8e52c49dd1245e9877b26bdd" style="width:400px; height:300px;" class="flowplayer_container player plain"></a> Your issue is probably a javascript problem - I'd take a look with Firebug or something similar and see what the javascript is doing.
