IMHO, I think the problem is that FF and Safari know there is a difference between mysite.com and www.mysite.com and IE, in its infinite wisdom, is making the decision for you that they are the same since everyone knows that the "www" in a URL is silent like the P in bathtub..(sorry)
I think if you force domain cookies you will also break it in IE since you will specifically be telling IE that www.mysite.com is not that same as mysite.com I am guessing that this is a content app of some sort? and your users are providing the "bad" or inconsistent urls? You may be forced to parse their input to correct it to avoid this error..or you could resort to the old standby of putting the token in the URL..
