Laura, Use digital if it is available - the reason being, that high-quality (high bandwidth) analog video signals degrade very easily, using high quality cables and gold-plated connectors can help, but digital gets away from the problem completely. I've seen issues that looked like poor focus being caused by signal loss on analog video cables at 1280x1024 and above.
Also if you have an LCD monitor, then there is an additional analog-digital conversion happening in the monitor, which is avoided in the all-digital connection (there's probably still a digital-digital conversion going on, but that's not quite the same). The color profiling process should be identical either way.
