According to htdighelp:

When you say you search the database and find certain words, do you mean
you can find them in db.wordlist using grep or some other text search?
If so, they should wind up in your final word database when you run
htmerge. Are you sure you have htsearch configured to use the same
database as htdig and htmerge update, or is it possible that you're
searching some other database? Do you get the same results when you
run htsearch manually from the command line as when you run it from the
web server?
