According to Franck Horlaville:

If you run out of space during any stage of htmerge, whether normal
merging after htdig or merging one database into another, there's a
very high likelyhood that the target database will be corrupted, and
will need to be rebuilt from scratch.  htmerge needs LOTS of extra
space for its work files.
