Okay, maybe I can't seem to find the right document or information, but I think
I got this figured out.

If I have a live database, but I want to dig and then to merge and then finally
replace it while it is still live, I can do some shell script like this:

htdig -a
htmerge -a
Move all the .work database files on top of the original database files

Let me know if I am missing something...

However, how would you work with htfuzzy? Don't you need to run htfuzzy on the
database before it can do the advanced search features? Do you just run it
after you move the files on top of the original ones?
