You didn't mention which version of htdig you're running. What do you do
when you add additional documents? Do you add links to these documents
somewhere? Do you rerun htdig and htmerge (or htpurge for 3.2)?

I'm not sure what you mean by the HTTP mapping. htdig uses HTTP to get
documents from a web server, just like a browser does, and it follows
HTML links to other documents. If it's given a directory URL, and
the directory has no index.html or similar "default" document, htdig
will expect the HTTP server to generate the HTML for a directory index
automatically. If the server doesn't, then htdig won't go any further
in that directory. Maybe this difference in server configuration would
account for the change in behaviour you noticed.

doesn't do anything with many of them. The Server: header is ignored.
