Changes in ordering are definitely to be expected. The results are ranked (ordered) based on various criteria associated with the documents and the query. The difference you see is due simply to the fact that the two versions do not compute the rankings in an identical manner. It is to be hoped that in the end the newer version will provide better general ranking. But when all is said and done, what is better is highly subjective; it is not really a matter of one being right and the other wrong.
