Strange. Seems like a bug, but could you send us:
a) The version of ht://Dig you're using (and pref. how you installed it, 
i.e. compiled with gcc-X or binary or whatever)
b) The output from indexing from the http://www.domain.com/ with htdig 
-vvv

Also, when you see these errors, I'm assuming htdig isn't finding the 
URLs because they're already in the database?
