That should not make any difference (if you used the user_dir module - I think). You say that you can access that 'manually', can't you?

I configured htdig to go to that page among others and to
index it, but neither that page nor any linked page are indexed.
How did you set start_url, limit_urls_to, limit_normalized, exclude_urls directive? Also, do you have a robots.txt file in your Document root?

Can someone tell me how to make htdig index all this sub-sites?
Theoretically, just by following the links in your wrapper script.

I have also tried to call the script that creates this link
directly as a starting page but with the same result.
Let us have more information and ... what ht://Dig's version are you running?
