I have begun using Htdig version 3.2 for this very reason.  With this
version (still in Beta testing) it is simple to index several sets of pages
requiring authorisation with entries like this in the configuration file:

# ISS staff pages
<url: http://www.staff.iss.soton.ac.uk/>
authorization: name:pword
</url>

If you use the production version (3.1.6) of htdig then you will have to run
htdig separately for each set of pages, creating a separate search database
for each, and then run htmerge multiple times to combine them into one.
