What does your conf file look like when you define your db?
Ex. mine is: database_dir: /Volumes/www/htdig/db/centraloffice

I would think that line is probably giving you issues.

When running the HtDig cron job as the root user, I get the following
errors:

htdig: Unable to open/create document database
'/Library/Tenon/Htdig/db/www.realtree.com//db.docdb'

htmerge: Unable to create temporary word file
'/Library/Tenon/Htdig/db/www.realtree.com//db.wordlist.new'

There seems to be a double slash right before the file name. Is this the
problem?

The cron job looks like this:
0 2 * * 1,2,3,4,5,6,7 root
/Library/Tenon/Htdig/bin/rundig -c
/Library/Tenon/Htdig/conf/www.realtree.com.conf
