These are apache generated items related to auto-indexing of a site, I believe. To get rid of them you can either change the indexing detail in your Apache setup or tell htdig to ignore them by adding something like the following to the conf file:
bad_querystr: ?D=A ?D=D ?M=A ?M=D ?N=A ?N=D ?S=A ?S=D
