I agree we should stick to the specs, so leave the %20 in
the URL's.
But, can I configure htdig to change the %20 chars
in the description part of the link to spaces?

You don't want to do that.
It is illegal according to http specs to use the space character in an URL,
that's why it's encoded as %20
