This doesn't happen with the command line utilities of recent hugin distributions, at least if they are compiled using the directions on http://wiki.panotools.org/Hugin_SDK_%28MSVC_2008%29_Patches#wxWidgets

Status in Hugin - Panorama Tools GUI: Incomplete Bug description: Command line utilities like f.e. align_image_stack.exe produce modal warning dialogs that must be closed by Ok button before the program proceeds. To recreate pass TIFF files created by photoshop or Canon DPP to align_image_stack or another command line utility. You get a dialog labeled "TIFFReadDirectory" which warns that some invalid XMLPacket was found and which needs to be confirmed by pressing Ok.
