This is not reproducible. The code for saving is implemented and it works for
me on Windows and Ubunntu.
I added an additional forced save command. Hopefully this fixes also for you.

Bug description:
I want the batch processor to automatically close when it's done
processing, so I set "When done" to "Close PTBatcherGUI". Hugin 2018.0
doesn't remember the setting across sessions.
