Can you try compiling against glut, Matthew? Using the latest version (all details at the end) of hugin with GPU remapping the nona window pops up multiple times and steals the focus of the current window. This hinders working with other programs while letting hugin finish the stitch. This little screencast shows the problem: I'm doing some work-stuff (shoot me an email if you'd like to know what :) while waiting for a stitch to finish. The nona-window always steals the focus from my other window: http://habi.gna.ch/u/6m (just at the beginning and at approx. 35 seconds).
