Have you tried the HDR output option? This is not only for combing LDR
images, it should also work for HDR images.

  No stitcher option for EXR output from EXR input images

Status in Hugin - Panorama Tools GUI:
  Incomplete

Bug description:
  This is a feature request.
  When using HDR source images to warp and stitch into an HDR ouput panorama, 
Hugins settings on the stitcher tab are unhelpful.
  Specifically, EXR output cannot be selected from EXR input. The stitcher only 
supports HDR output from combining lDR exposures.
  This is because the "Normal" section of the tab assumes LDR output and offers 
jpeg, PNG and TIFF as the output file formats.

  32bit TIFF to TIFF stitching is supported by accident of the design. And it 
is not clear from the GUI that this option would work.
  However 32bit TIFF stitching is unhelpful if input images are in EXR formal 
OR if the panorama is large, because of the 4GB TIF file size restriction.

  Affecs all versions of Hugin.
