I was surprised, too. I'd encountered the 3 channel / 1 channel error before with a few other image pairs that weren't a match (one RGB, one grayscale), but in those cases I caught the error text you pointed out.
Maybe a bit of eye/brain fatigue on this one caused my miss. I eventually got the images related to this bug converted to the same channel count and stitched together. I'm OK with closing this bug. HuginStitchProject occasionally encounters an error when remapping the LDR images.
