As a workaround, you might open the file in any image editing program and erase (make transparent) the areas you don't want to have in your final result - this way the fov/image dimensions are not altered.
I also assume that hugin does not have knowledge about which orientation the image is - at least my exif data does not contain such information - so when you crop a horizontal image to have vertical dimensions, hugin might choose the higher dimension as parameter for the hfov.
