What is it converting?
You have an ancient version of match-n-shift, it is preprocessing
the photos before identifying control points. All this behaviour is
now superceded by the cpfind tool, so match-n-shift doesn't do it by
default anymore.
match-n-shift in recent versions is simply a tool for creating the
initial .pto file with no control points or alignment. Also if you
follow the Hugin development tip, there is now a tool called pto_gen
that supercedes this functionality too.
