Deselecting the "Save cropped images" in nona options in the Stitcher tab helps, but it's pretty much the same as using multilayer. By default, nona saves cropped tiff images with position stored in them, but GIMP doesn't understand it. If you deselect this option, the nona will generate big image which has a lot a empty space, but it is correctly positioned if you open it in gimp.
